I've been using an internal link building plugins which basically creates an anchor text links to my main page from my inner pages. But I'm afraid that its causing some issues since it creates those links in the comments section as well having around 5 same anchor text urls created linking to my page and my sites has been dropped like 2 weeks ago from page 2 to page 10 and bounces around there not sure if its the internal linking issue or just google dance, can anyone please advice?

And yes I have set the permission of 1 anchor text url per page of the same keywords, and pretty much on every page of mine there is 2-3 same type of anchor text pointing back to my main page. Please advice!

YARPP, yet another related posts plugin. It'll link every post to the most related 5 posts on your blog. It works wonders for me.

Every page linking to your homepage in-context 3 to 4 times, I wouldn't recommend that (fairly blatant link manipulation and easily detected).

If you have a website that has no internal linking ... and you were going to do this by hand, you would take a look at a page and ask yourself "what keyword do I want this page to rank for?". Then you would go to google and type site:mydomain.com "keyword combination". Then Google will tell you the top 10 pages that are related to that keyword on your website. Then go to each of those 10 pages and manually create a backlink to your page you want to rank in-context.

Rinse and repeat for every page of your entire website (this will work best if your site has 100s of pages, if it has fewer then you might go with 2 or 3 top pages instead of top 10 pages).

What you really want is a plugin that will emulate that behavior as best as possible. YARPP does that pretty well.

Stick with a few days, also keep on checking the Google Webmaster Tools so that you will be able to notice any changes in the de indexing of the pages of your site. I have never trusted those automated link builders and do it myself. If the situation continues then it is a case of the dance.
