Anyone have any tips on where to start when cleaning up links?
Manual control... focus on the quality of the site, their rankings, OBLs, PR and your link type (site-wide? repeating KW?)
Export a file and check it one by one to be sure not to disavow some really worthy links.
1. First to get list of backlinks many people will say you use paid services such as use magestic seo , ahrefs etc. They are good websites and good data but our main fight is with Big G and for that i think google webmaster tool > links to your site section is useful and they provides excel format file of your all links they noticed are there.
Even some may be shocked but google even include deindexed domains and links which are deindexed but still there in that list of google webmaster tools's exported excel sheet and i have seen that many times so i can confirm it
2. Now next target shall be to check links with atleast ZERO PR main domain name or deindexed domain names for which scrapebox can help i think easily.
If you can try to remove those links atleast it will have your link profile look more better and later on try to avoid mass link building or link building from 0 PR domains for e.g. atleast or those domains which are deindexed.

Majestic SEO - Grab the full backlinks report. First sort them by trustflow, then citation flow, the the regular - PR/link type/anchors.
One way that you could get a bunch of information that might make the process faster is to download all linking domains from SERPs using SEO4Firefox. When you enable that tool, there will be data that appears in SERPs such as PR, Alexa rank, and links leading to that domain among tons of other info. The only drawback is that this data doesn't pop up by default. You have to click on little question marks for each value that you are interested in.
After you do that though, you have the option of downloading all of that info into a CSV file via a link at the top of the SERP (another feature of seo4firefox). Then it lays out all that data in the columns for you.
Use the linkperator to find URLs and set Google to show you 100 results per page.

First I'll go to majesticseo and rank by thrustflow and citationflow. Then remove all in the end of that list that is not high pr. Then use the seo4firefox and google tools to cut back further. Anything more to add?

What I have started doing is to send emails to old backlings that have low citationflow, low pagerank and outside of my region. I'll keep some links with low citation flow and page rank as long as they are local and not spammy. Then at the same time I'll try to add all good links my main competitors have.
When using majesticseo I see that I have 2000 pages on my domain, many of them with 0 thrustflow, PR and links. Should I deindex this pages in google? Will that be good for my on page seo to not have so many pages with low thrust flow?
Any tips on how to use majesticseo would really be appreciated. What do you recommend? Where to start when cleaning up link profile, what to think about and what do you do?

I just upsell those clients that were hit by penguin with them and theyve done a good job.
Or if you want to do it yourself you can use linkdetox.com and then they will give youa report and you go out and contact the sites.
I prefer to automate and outsource as much as possible so linkdelete is the best for me and my clients
If you have one site, I would recommend running your site through majestic seo, or opensiteexplorer. If you dont have a paid accoutn pm me your site, and I'll get you a full backlink report.
If you have multiple sites, I would recommend the service linkdetox, they are very indepth, and give full reports. Use this paid service once, and you will be able to manually do the rest on your own (or with a VA)
