According to webmaster tools there are 3 websites that give me 50k+ backlinks and that is not what Google likes, but I don't want to disavow the whole sites. Just the spammy links. The problem is that I don't have access to those 50k backlinks and I can't sort it out.

If you go into the webmaster account then you can see that left side there are many options are showing. If you click on the website traffic then you can see the backlinks section and you can also download your website backlinks in form of document.

The only download option that I see is when I enter "Links to your Site" and there I have option
    -Download this table
    -Download more sample links
    -Download latest links

but I don't see an option for downloading all backlinks.

If you press the "Download this table" you actually get all rows, not just the ones showing.
