Depends on what I'm tracking. If it's a simple PPC campaign I use ClickAudit.com, it's free and gives me accurate info on clicks and CPC.

Features are good but it does not have cloaking function.

Openads is good.
Adwords has functionality for automatically tracking conversions too.

Or you could get some generic affiliate program software, and use it to track all your campaigns.

The tool you use really depends a lot on what you're doing.
 
Site super tracker is very useful to track the adsense ads and others. Do a search in this forum to get the software. It is availabe here.

Adtrackz sales page mentions that you have to request the merchant to insert a line of code on their thank you page.
But, do all affiliate program owners insert our line of code on their thank you page?
