I started a new project just for liking my own followers and used these settings:

    Scrape User Settings
    Scrape User Limit: 40
    Ignore private users
Ignore users with no profile pictures
    FLC:myusername | User's follower

    Scrape Photo Settings
    Scrape Photo Limit: 3
    FLC:blank | relevant

    Like Photo Settings
    Like Limit: 3 - 3
    Daily Like Limit: 600 - 700
    Delay Like: 30 - 60 seconds

I want it to like 3 pics of one user then move onto the next and like 3 pics and so on... but instead of liking 3 pics per follower, it is liking 3 pics each time for the same follower; this means that I'm liking way more than just 3 pics per follower :S

Does anyone know how to solve this?

From memory, you're meant to have
    Scrape user - Normal - FLC:yourusername
    Scrape photo - Relevant - FLC:yourusername

ok thanks, but would that do what I wanted and make it like only 3 pics per user?

I have a question about the scrape photo settings. I've read conflicting advices from different guides.

Some say to put "FLC:username" like you suggested but others says to just put "FLC". Do they both do the same thing?

I put 'FLC:' and it works.

Doesn't anybody know how to stop it liking all the user's pics, instead of just 3 of them and then move onto the next one? :(

I was having the same problem as you, and the way I fixed it was to uncheck the "retrieve existing followers and followings" and the "shuffle tasks" checkmarks in my custom settings. Before I restarted the program, I also cleared all of my existing scraped photos, and then it worked.
