Google Indexed All My Pages Under A Subdirectory. Index URL that I don't want indexed

    So Google indexed all pages on my site under my subdirectory Magento (which I usually put so google won't crawl the site until it is finished). For an example - www.site.com/magento. This is for all pages on my site when it should obviously be www.site.com.

    I have no experience but I assume that google doesn't like this? What should I do?
