Does anyone know the reason why a new website and has only 3 backlinks (ahref and majestical SEO tool checked) can rank in top Google?
How could Google places this website to top position?

Low competition keyword, posts with very unique top class content or maybe it was an expired domain. Could be many different reasons.

its possible if the site has top quality content or they blocked the ahrefs robots or majestic seo so that you can't see the backlinks.

@ZennoBlaster: In my tests social signals have lead to 0 or very little improvement in SERPS.

For example, he may use PBN with blocked ahrefs, majesticseo, etc bots

This. Also, he might have redirected a domain to his site that used to rank well for that keyword but got penalised.

Certainly not. Social signals don't rank sites. Ever.

Hard to say without knowing more details, however I would bet that
domain has a couple of backlinks with high SEO metrics like DA/PA...

And like one member said you can edit your robots.txt and block certain
    spiders from crawling your websites.
