I would always bookmark the backlinks that i built for my site. This way google indexes it bit fast. I believe indexing the backlinks you built is important in your SEO strategy.

Honestly if you are building linkwheel sort of things, its always better you go for indexing those URL's as it speed up the process eventually. Waiting for google to index on its own will take time and i want to always speed up things :D

If its forum profile link building, index it for quick results. Even if you are not indexing, google will find it within a week time. For my clients i will index, but for me i will leave it to index naturally.

I think it's a lot more natural to let google find them on its own. If your doing a very large quantity of backlinks and you ping them right away then you're sending a flag to google about how many links just got built. It's probably better to just let google find them on its own and they don't seem nearly as sudden. If they still aren't all indexed after a week then maybe ping them so that the stragglers that google doesn't crawl much can still get picked up.

Are you sure you got sandboxed? You probably just dropped in position and are buried in the SERP. It's pretty common to bounce around in the SERP a lot when you're working on backlinking. It's what a lot of people call the google dance.

Keep working on the site and its SERP position will probably improve again.
