Backlinks in footer wont show in SEO stats

    First of all thanks for this good community, been reading tutorials and stuff here and learning a lot!

    I have a site with 100k+ pages index on google were I put more than 6 months ago a link to my main site in the footer of all pages, something like "developed by agencyX" but those backlinks won't show on any tool I checked for, seoquake, moz, semrush or anything!
    I noticed a few days ago both sites were hosted on the same IP address, so I change this today, is this the cause of the backlinks not showing? If so, should I forget about it or it will show eventually since I put each site on a different IP address?

    Another question, since the Penguin update, it's better to remove all this footer links and just make a page on this site linking to my agency? I really wanna to get some rank juice from this site to my agency domain.

    I have an experiment website that is ranked using 100% exact match footer links and it is currently #3 for a high competition keyword. Footer links still work great and exact match anchor text still work great. When Google stops valuing footer links or exact match anchor text I will see the site fall in the rankings and I will post about it... until then I take my direction from the data and not the SEO blogs.

    Stop it dude! The gurus will lose their bread telling newbies that only a backlink from matt cuts blog will matter :(
