I recently changed my wordpress post structure from the normal post structure to site.com/title

Now my site my homepage is deinxeded but the old inner pages are still indexed. When I click them they don't go anywhere anymore. What can I do to fix this?

Nothing.Google will crawl the pages again and index the correct urls so that when someone clicks them, they'll be taken to the correct post.

you should go in and 301 all the changes to all the pages you did, otherwise google will see a bunch of 404's on the site and think it's low quality as well....

Is it right for my home page to be deindexed?

Too early to tell. I did something similar where duplicate title on my SEO plugin and immediately got deindexed. I put it back and I came back ranked. Weird... some things you just can't explain.
