I have a dead site here with higher pr and more links pointing to "www.domain.com/en" vs "www.domain.com".

When you install wordpress on cpanel they give you the option to install the homepage as a subfolder (or whatever its terminology is) so rather than "www.domain.com" you can have "www.domain.com/whatever"

Either way I suppose ill need to set up a redirect, but I am wondering the smartest option here when creating the wordpress? Should I create it as "www.domain.com/en" and redirect the "www.domain.com" or vice versa? I am unsure if link juice is lost with 301's or how they work so if I had a choice id take the /en as its links are much stronger.

This is the plugin I use to salvage PR / inbound links.

    http://wordpress.org/plugins/404-redirection/

All you need to do, is install it and any broken link will be 301'd to your homepage. No link juice will be lost.

According to this video by Cutts PR is lost at the same rate as a link.

    http://www.youtube.com/watch?v=Filv4pP-1nw

For a fictitious number lets assume you lose 10% PR through a link

So lets say the linking site = A
    My homepage (as "www.domain.com") = B
    The subfolder ("www.domain.com/en") = C

    A -> (-10% PR) -> B->301-> C

Now does (B ->301-> C) count as an extra step aka another 10% loss? or does it essentially act as a loop with no extra step / no extra 10% loss?

    404 redirection plugin works great
i've used before for similar reasons and it does the trick
some of the PR might be lost yes but mostly some or most of the authority and strong backlinks will pass trough

Use 301 redirect with .htaccess file and save in your root folder.Google recommends .htaccess 301 redirect.
It will redirect any url to your destination url.

    Thanks.

If all the good links are pointing to www.domain.com/en should I create the site as www.domain.com/en or the regular www.domain.com

the easiest way if you are creating your site on WP to redirect 301 is, use Yoast SEO Plugin. create the URL which you want to be redirected and under Yoast plugin redirect it to your main URL. simple..
