I just recently installed the PrettyLink Lite WP plugin, there is this option for cloaking redirect: 307 temporary and 301 permament. I have Googled it but still having hardtime understanding the different in terms of affiliate link. Anyone could lighten up?

Say you have URL /this-list at your site and you would like to let all search engines know that this page has been permanently moved to /this-new-list. Then you would use this in your vhost config:

    Redirect permanent /this-list http://yoursite.com/this-new-list

This is a legit way to do it for 301. Normally you use 302 code for temporary redirects.

In google's eyes 302 is 'soft redirect' and it does not like it. This will either make google de-index the URL until the redirect is permanent or it will be penalized.

I've learned this hard way and sometimes I feel it will penalize whole site.

So can I summarized that the best way to redirect our cloaked link to our affiliate site is to use the 301 permanent + a nofollow attribute?

I actually just wanted to point out the difference as the OP asked. You only use attributes in your HTML code, those attributes got nothing to do with redirects. 301 Moved Permanently is used for permanent redirection. Google recommends using a 301 redirect to change the URL of a page as it is shown in search engine results.

In your case, the cloaked link becomes your affiliate site.

Alright, after reading all the replies here, I've decided to ignore the whole permanent/temporary redirect thing. Will just cloak and apply the default/standard methods.
