I personally have examples of sites using cloudflare that ranks well. It's not the point. It's the possibility of SOME sites in SOME IP RANGES (by cloudflare or shared hosts) rank poorly, specially new sites who do not have trust yet because of the bad neighborhood.

You can, if the onpage changes dont make effect, do a 301 from sub to home. To avoid kw canibalization (this is the name of your problem) without 301 you could link with a exact anchor text to home page from the sub. In some cases, a penalty by penguir or over optimization can do that. Reviw...
