HTTrack doesn't work well for archive sites. If you want to do it for free then there's a ruby setup on github that works beautifully.

I had a similar situation where I tried to do the same thing (take full episodes and edit them myself) and they almost never worked. However, I could just download the videos that were already on YouTube and reupload them no problem.
