Another update: The links are now showing in Google Webmaster tools. And i've got a double listing on the homepage for my main keywords.. I have done other SEO but its important for me to see that this has happened. I believe there was definitely a benefit to doing this. Even if it was to make...

Because Google is not considering 'links' its considering 'pages'. What you are saying is there can only be 1 link on a page that is counted and if that was the case how would Google ever know which one to count? It will consider all of them. I have done this.
