The reason is not Linked Helper. If you send hundreds of messages and invites every day this is the reason of bann.

Linked Helper is an extension. Chrome extension could be easily banned by LinkedIn. That's why we shouldn't use them.
Cloud based applications are the best to manage all processes there.
As I wrote above about new service in automation market - Web Leads Master - they are cloud based app, multiplatform, has a good free plan and affordable paid subscriptions.

I would of assumed a chrome extension was safer as it mimicks real users actions from a web browser?

I think LinkedIn helped is the best tool. You didn't state what you needed the automation tool to do. Some tools are better than others at some things
