CJ Clicks Question

Does CJ shave the clicks that come in? I get a lot of unique traffic but it does not match up with what CJ shows, I had to contact a advertiser to get my commissions and that's because a friend signed up to a site so I new about it. Should I just sign up with the advertiser and bypass CJ?

If you have already contacted the advertiser, you could perhaps go further and work out a better deal for more commissions.
