I was wondering the same thing. After watching and searching on google for a while i finally got it while watching one of the youtube channels. The maximum of 1000 will be always be the same, however you first have to find all the subsites which are indexed of that domain and than do a backlink check.
So first do a custom footprint harvest with site: yoursite than import the list of indexed subpages into the backlink checker. Whenever you see huge amounts of backlinks this is from the collected amount of the different subpages which by themselves will only show 1000 links. In backlink checker than do a download all, this will collectively save the backlinks(which can be way more than 1000
