What's happening to my site?

Right now my site is a little over 2 months old. It's a blog with completely original content. I did a smallish xrumer blast mixed to the main site and an inner page about two weeks ago, sprinkling the links out with linklicious.me basic (default setting, which is about 40 links/day). I've also manually done a few high PR .edu and auto-approve comments.

When I search site:mydomain.com the homepage is not listed, but all the inner pages are. If I search for any sentences from the homepage, only the individual blog post's page is found. Several images from pages on my site are in the first page of image search results for my keywords.

This may be basic knowledge, but I'm pretty new to this -- what could be going on here?

I should also mention that the xrumer blast was a profile blast. The profiles were highly, HIGHLY spun in every field possible (except homepage obv) to generate 100% uniqueness
 
I would recommend creating some higher quality backlinks like web 2.0's right now. Trends with ALL the Google danced sites right now seems to be profiles. I'd create some quality backlinks to hopefully offset those poor ones.
 
Whoops sorry I totally forgot to mention that I also subscribe to Linkpushing and have hit the homepage about 4 times and inner pages 2 or 3 times with that service over the last two months. So profile links are not all that are holding me up, I do have chaotic web 2.0 structure in place as well.
 
So you had your root domain de-indexed?
 
That appears to be the case, but the inner pages are still there. Is this a permanent problem? What can I do to fix it?
